Energy after = Kinetic Energy of building collapsing at near free fall speed (which would be equal to the GPE for free fall speeds) + Energy of the dust clouds (solid particles suspended in air) This works out to be a massive number! There's too much energy missing! It had to have come from explosives!

Do you understand the mass of the upper portion of the tower compared tot he mass of the lower portion of the tower during collapse? Do you understand the change in mass during the collapse?
I suggest you try better websites for your answers. Trying to calculate the energy of suspended dust particles tells me that you are guessing or are not quoting correctly.

I understand all physical details of the collapse, including the energies and how they relate. The ammount of force required to accelerate an object at the rate of gravity is exactly equal to the ammount of force being exerted on the object by gravity. So where does the force come from to break all the steel beams and smash all the concrete to powder ?
Then there is your force. Now, how much force is necessary to "break beams"? I'm sure if you total the collapse, you would come up with plenty of energy to bend steel beams.
