While even as a pats fan i agree that Peyton Manning is a little better (he had 49 touchdowns and he sat out 2 or 3 games after the playoffs were clinched, he could have easily gotten 55), Brady won all 3 of his superbowl titles WITHOUT Randy Moss.

Super bowls doesn't show the talent level of a player. Manning is far better than Brady, looking at what he has had. Brady had Moss, Welker and Stallworth, along with some other usefull receivers during his 50 touchdown and 16-0 season. Manning got his 49 touchdowns with Harrison, Wayne and Clark-quite less of a receiving core.
All in all, I believe Manning has more talent than Brady, but Brady has just had a better whole team. Not to take anything away any of the talent from Brady though.
